It's Official, Speed makes no sense from one level to another...

Have you refreshed the game?  Sometimes some stats can bug out when gear / zanpaks are added/removed.

Some little pushes give more speed than others. I think besides agi-stones, u get the most value from treasures, accessorys and the level of the crew. These stuff is all improving the agility, which is has a quite high multiplicator by your spirit stones. Other stuff gives all only speed, which is not multiplicated with such a high factor, so its not such a difference.
The exclusive level is some greater boost too, but nothing compared to the agi pushes.

By the way, i have checked my stats, when my Senru got her exclusive skill level 40.
It was a speedincrease of 5k. Maybe 2k by the plain stat increase and 3k by the 0.09 more growthrate, which is not that much compared to for example.

Hogy: around 189k speed
Accessorys: around 187k speed
Stones: around 82k speed missing for each removed stone
When comparing to some guy of my server, who is level 120 and have gear, which should probably give him around 80-85% of my speed, its obvious, that the level is making a real difference. He has only around 55% of my speed, because his level is too low. So he is missing the levelup increases and the possibility of using better gear.

i dont know but when i see their talents they both have same " increase agilty and intellgence by certain percentage" . now the point is do they have same or different  % .

According to the Wiki, it shows Nemu with 20% and Senju with 18%.  When both have max bonds, their speed will be very close.  

Senju gets 15% from bond with Hiki and Nemu gets 12% from Yachiru.  Nemu does have an additional speed bond with Mayuri that can make her a lot faster when attacked, she gets up to having a 15% chance to increase speed by 20% when being attacked.  

I have been working on other bonds lately and have 5% for Senju and 4% for Nemu.  Nemu still is faster when I have best gear on her.  I normally leave it on Senju since she can feed T1 to supporters then Nemu can T1 the assaulters(they need at least a 10% stone).

The Evo stats is another part that makes this strange.  Senju still has 900 from Evo, but Nemu now ...

if senju has the speed modify yet do considder you get a 10% bonaus of all speed yiou add on her as well 10spd isnt 10 spd anymore in that case
(lets say 20%bonus in spd) increse spd by 10 and the bonus makes it 12
that might have something to say... no idea how yuo ended up adding close to 7k on her tho if you didnt try to
