I found if you change your main's skill from the battle menu it resets normally.  You just have to click the drop down for it.

Did you do it from this screen?  I had that happen to me the other day.

Doesn't work for me either.  The entire HMA is frozen... it accepts my resets, but it doesn't reset.. just lowers times I can do it.

That's what happened to me.  The number of resets went down, but it was still showing my progress from the day before.  I may of been lucky when that fixed it for me.  

The first time it happened I think it cleared up on it's own after I did another random battle.  That didn't work the last time it happened, but what I mentioned before, did fix it that time.
